You need to decide how you're going to be using the information. If you're
going to be querying it a lot (especially across files), then bring it into
the database. If you're simply going to be styling it and/or transmitting
it, leave it as flat files - you won't gain anything by pulling it into a
database. You might also benefit from a hybrid solution, where some
information is pulled into a database for querying purposes linked via URIs
to the documents to which the information pertains.
